Ludovico Cavedon d6a3917141 Add -skip-cleanup option for publish commands. 
Allow skipping unreferenced files cleanup on publish switch/update/drop
via the -skip-cleanup command line option.
Also support API SkipCleanup parameter.

Fixes #570.
